I'm basically doing the same as MGQ, take it in a known universe and spin it/homebrew it, thsi time it'll be in the Phantasy Star Universe, high science-ficiton powered by MAGIC.

Good to hear. I hate it when the DM craps out in the middle of a fascinating campaign. The kind of story you seem to tell, in regards to pacing and revelations, bears much in common with the Tales and Xeno series of games in my mind (I'm a big fan of both, love how it all starts so normal/innocent then gets balls to the wall epic bit by bit. For example, current mysteries you've introduced in some way that we haven't solved yet: The Church's new ally and their goals, that Lilim, the ultimate goals of the demon lords in regards to our "pet" beast, that shadow chasing Hadraniel, Tsu's link to the angels (and how exactly she knows so damn much), the goals/motivations of the Chief God (monsters have to be deeper in purpose than mere population control devices I tells ya), and pry some I'm missing. Plots within plots, plans within plans as readers of Dune would understand it. So much to figure out, and you're being damn frugal with concrete info... Fucking love stories like that.
